Resumen:
El splicing alternativo amplía las posibilidades de expresión génica a partir de un número limitado de genes. El splicing está funcionalmente acoplado a la transcripción, y la velocidad de elongación de la ARN Polimerasa II (Pol II) regula algunos eventos de splicing alternativo. Se postula que una menor velocidad de elongación favorece el reconocimiento de sitios débiles por la maquinaria de splicing antes de la síntesis de sitios fuertes competidores río abajo. El exón alternativo EDI de fibronectina está río abajo de un sitio 3’ subóptimo y su inclusión aumenta en situaciones de baja elongación; esto puede deberse a que el reconocimiento del sitio débil antes de la síntesis del sitio fuerte en el intrón siguiente lleva a la escisión del intrón con el sitio débil, forzando la posterior inclusión. Aplicamos una estrategia para estudiar del orden de remoción de los intrones que rodean a un exón determinado. Estudiamos un exón con inclusión reprimida por elongación (EDI), un exón que baja su inclusión a menor elongación (CFTR9), un exón alternativo que no responde a elongación (EDII) y un exón constitutivo (E28). El orden de remoción de intrones se modifica según la línea celular, la presencia de mutaciones en cis o la abundancia diferencial de factores reguladores, pero no se modifica por cambios en la elongación asociados a cambios en la inclusión de EDI. Los resultados sugieren un nuevo mecanismo de regulación de la inclusión de CFTR9 y nos obligan a replantearnos nuestro modelo de regulación cinética de EDI. Aplicamos un método para medir la elongación de Pol II in vivo en genes particulares, y comprobamos que la camptotecina baja la velocidad de transcripción de fibronectina. Medimos el reclutamiento de U2AF65 al sitio débil de EDI y al sitio fuerte río abajo en células tratadas con camptotecina y en células control y observamos un aumento de la unión de U2AF65 al sitio débil con respecto a la unión al sitio fuerte en las células tratadas. Comprobamos así que una menor elongación favorece el reconocimiento por la maquinaria de splicing del sitio débil a expensas del sitio fuerte, y la posterior inclusión del exón independientemente de la cinética de remoción de intrones.
Abstract:
Alternative splicing broadens the scope of genic expression from a limited set of genes. Splicing is functionally coupled to transcription, and the rate of RNA Polymerase II (Pol II) elongation modifies the outcome of some alternative splicing events. A hypothesis holds that slower elongation favours the recruitment of the splicing machinery to weak regulatory sites before the synthesis of strong competing sites downstream of them. Human fibronectin alternative exon EDI starts downstream of a suboptimal 3’ splite site, and its inclusion is enhanced under slow elongation; this may be due to an enhanced recognition of the weak site before the strong site is synthetised, leading to the excision of the upstream intron harbouring the weak splice site and ultimately to exon inclusion. We have used a strategy for determining the order of intron removal around a particular exon. We have studied an exon with a level of inclusion inversely proportional to elongation (EDI), an exon with lower inclusion in slow elongation (CFTR9), an alternative exon unresponsive to elongation (EDII) and a constitutive exon (FN E28). The order of intron removal changes with cell line, cis mutations or regulatory factor abundance, but it is not modified by changes in elongation rate associated with EDI inclusion enhancement. Our intron removal experiments have suggested the existence of a new mechanism for CFTR9 inclusion and they have also made us rethink our model of EDI kinetic regulation. We have successfully applied a method for measuring Pol II elongation rates in vivo in any endogenous gene, and we have found that, as it was expected, camptothecin treatment slows transcription rate on the fibronectin gene. We have measured U2AF65 recruitment to the weak splice site upstream of EDI in camptothecin treated versus control cells and we have detected an increase of U2AF65 binding to the weak site compared to the strong site in camptothecin treated cells. In this way we have ascertained that slower elongation favours the recognition of the weak splice site at the expense of the strong splice site, thereby favouring exon inclusion independently of intron removal kinetics.
